Re #1 You could rip your DVD's with dvdshrink and store the bonus stuff ( use the re-auth option )
I store my vobs for Deadwood Series 1, etc ... as :-
z:\Deadwood\Deadwood - 1-01.vob << series 1 episode 1
....
z:\Deadwood\Deadwood - 1-12.vob << series 1 episode 12
z:\Deadwood\Deadwood - 1-bonus1.vob << series 1 bonus 1
z:\Deadwood\Deadwood - 2-01.vob << series 2 episode 1
You just need to be a bit creative with the filenames when you rip the DVD.
Re #2 The slingcatcher runs Windows CE, Windows CE doesn't support NTFS thats why.

With a collection of over 4000 DVD's, I decided to bite the bullet and purchase several 1.5TB drives in order to rip my collection and have access to it via the slingcatcher.
A few items still concern me.
1, ISO files are not supported so files cannot be compressed, and I have no access to bonus footage, etc.
2, FAT32 is a terrible formatting method... why did you choose this and will there ever be a time when you support the newer standards?
3, I am unable to view the preview ".jpg" graphic which I've put at the top level of each folder (the DVD cover)... I read somewhere that this was the technique to see a thumbnail of the video.... what am I doing wrong?
4, I am unable to see any closed captioning on my sling catcher... is there a technique I'm missing to enable this feature? Is there a "CC" on button? I am slightly hard of hearing and having the ability to read what I'm watching is essential to me.
Please advise on any and all of the above... I'm open to suggestions in order to make my experience the best it can be.
I love both my slingbox and my catcher... making it function the way I need it to in this regard would really make my day.

Try pressing the OPT button and seeing if any of the custom buttons bring up the closed captions when viewing something connected to your slingbox.
I'm not sure how it would work with ripped dvd's.
Regarding Different Storage systems. The Slingcatcher supports Samba. You can put your files on a NAS or a network server somewhere and access your files that way.
But currently, there is no way to display CC.
A total shame... and not very politically correct. There are people with more pronounced disabilities who might enjoy using this device too.

The files still can be no bigger that 4Gb

Its feature they added viewing local or network attached media, it's not really Sling's fault that it's not possible to rip media with the closed captions showing, the issue is the way they are stored on the DVD.
Do closed captions show from the device that is connected to your slingbox ?
the ripped media on my computer has captions built into the VOB files... Windows media player allows me to to turn them on and off.
Are you sure the files can't be larger than 4GB? network shares should only be limited by their native file systems. NTFS or HFS+ doesn't have a 4GB limit.
I sure its down to the Windows CE software on the Catcher not understanding files over 4Gb as it supports FAT32 native, I may have to try it tonight at home and rip a DVD and share it from my PC running XP.

The Windows Embedded CE 6.0 kernel handles more than 32,000 simultaneous processes, each with 2GB of virtual memory space. The file system supports larger storage media and file sizes (up to 4 GB) and removable media encryption.
I read here that the catcher supports iso's.
"DVD's are shown in the media list with a little disc icon next to them. A DVD can be present on the drive as either a DVD folder structure (the Video_TS folder with the associated files is all that is needed) or a DVD .ISO file. But keep in mind that most DVDs are larger than 4 gigabytes; if you have a lot of .ISOs you may wish to convert them to folders. The name of the top level folder of a DVD archive is the name that shows up in MyMedia. Inside that folder is your Video_TS folder. Additionally, a very nice aspect of the MyMedia software is that if you put a JPEG image file in the top level folder, this shows up as the DVD artwork when selecting the movie on the Catcher. It can be named anything, as long as it ends in .jpg (other image formats were not tried - your mileage may vary) and should reside in the top level of the DVD archive."
yet all the iso's I've created didn't work.... perhaps I'm doing it wrong? AND... my .jpgs aren't showing up in the thumbnail window.
Do you guys know anything about the preview thumbs?
